How do I detect material thickness in a depression?

In preparation to make TEM pinholes the material is first drilled in
the machine shop, but this is time and RPM based drilling, it's not
CNC. So sometimes the material is too thick I can't get through it
with the FIB, but I don't know that until lots of FIB time has been
wasted.

Is there some detection method other than using a micrometer, to
detect if the macro-drilling has gone far enough. I'd though maybe
measuring resistance from the bottom of the piece though the drill
bit, but an EE guy said that probably won't work since the process is
so dirty (with metal bits flying everywhere).

Any ideas? Was this solved in the 1930s and I'm missing the answer?
